Hello Oscar,
CS by default create the boundary domain with all boundary faces, but you can use the same selection criterion that you use for the BC to write specifics boundaries zones. This is done in the writer of the output control by adding new zones.

Yes, you are right. Would be useful that the frozen field at the restart appear selected after Frozen carrier flow were selected. Maybe the developers has its reasons for doing in that way.

Did you try to reduce the Courant Number to get a Co~1..5?.
Looking at the figure that you posted, I think that you can do a structured mesh using 3D extrusion, doing a mesh for the diffuser, a mesh for the room and then gluing at the interface.
